If I book a hotel and pay in foreign currency, will I get 5% edge miles on axis Atlas?

Yes, you will get the 5% edge miles given the MCC is of Hotel/Airline.
Atlas has forex charge of 3.5% + GST which is roughly 4.13% of transaction value.
